I just ordered FAR MCQ and I was wondering what is the best way to tackle the MCQ? Should I just do “New Questions” every time I create a new quiz until I’ve done all of them?

That's what I did this time around because I really wanted to get through all of them quickly. It'll take longer if you do it any other way. It all depends upon how comfortable you are with the material. The adaptive feature of letting the software choose for you will focus more on the questions you're getting wrong.

I complete each section one at a time. I usually do 30-50 questions at a time and always select new questions. It is good to print to PDF any questions that trip you up or are hard. Then a few days before your test go over all the questions you printed to PDF.

I bought Ninja as a supplement to my Roger Review Course so I can have more MCQ to practice. Should I use Ninja as a review once I've finished everything on Roger or use them together at the same time? For example, today on Roger I'll be doing MCQ on Inventory. Once I'm done with that, should I start the Inventory section for Ninja? I just want to know what's the best way to use them together.

I think it is better to go through all off Roger first so that way you get exposed to all the material and then take the ninja mcq. It is a better way to see if you are retaining the material.

That's what I was thinking as well, thanks!
