On the PDF (I only have the sample version), it says to read the NINJA notes at least 5 times leading up to the final 2 weeks of review, rewrite the notes on the 2nd to last week, and then do MCQs on the last week. Doesn’t that contradict the NINJA acronym of first watching the lectures, then taking notes, then doing MCQs, then taking notes again, etc.?

No – it doesn't contradict it.

It's part of the re-writing and studying your notes phase.

Cool, I'm trying to understand (cause I'm thinking of getting the full version of NINJA notes), so for example if you set 6 weeks to study, when/how long should view lectures, write the notes, etc. and where does the read the notes at least 5x come in?

I rewrote the ninja notes five times the week before the test. Rewrote it twice in my own words then did four practice exams online (Wiley comes with my roger review) and then rewrote the notes three more times and did one final practice exam online. It worked for me!

    FAR: PASSED!! 64, 68, 79 on 2/27/13!
    AUD: PASSED!! 73, 93 on 4/5/13!!!
BEC: PASSED!! 75 (phew) on 5/24/13!
REG: PASSED!!! 77 on 8/7/13 I AM DONE!!!!!

    Experience: got it!
Ethics Exam: PASSED on first try (what a waste of money)
